oDNase2TF is a MATLAB package developed from a bioinformatics research and use to study chromatin state in mouse embryonic stem cells and identify short genomic regions with DNase hypersensitive sites. DNase hypersensitive sites are believed to be involved in transcription, replication and other important biological processes. It is possible to find footprints of transcription factors (e.g. key transcription factors, the main transcriptional machinery) or just DHSs in the genome. In contrast to other tools, this tool can be used with any bin size (e.g. 10 bp, 50 bp, 100 bp, 500 bp, 1000 bp etc.).
oDNase2TF supports the file format of dm3 (indexed genome version) used by UCSC browser.
oThe DNase-seq reads will be sorted by an instance of BEDTools, which is a very fast sorting algorithm on large data.
oDNase2TF is aimed to be easy to use. In addition to the interface, we have also developed a batch mode that can be used to analyze very large data sets. The package includes interface codes written in Matlab, to make the package very easy to integrate into Matlab’s user interface and further analysis scripts in R and Java.
